Titulo: Modeling and simulation of stochastic effects in space and time

Resumen: In my presentation I will address three different aspects of stochastic modeling and simulation. I start with a recent study of a very simple adaptation architecture in the stochastic setting revealing differences between single-cell and population behavior. Our analysis and simulations highlight why adaptation needs to be understood in terms of probability, and not in strict numbers of molecules. Most importantly, selection of appropriate parameters in this simple linear setting may yield populations of cells displaying adaptation, while single cells do not.
A second topic is stochastic modeling in the presence of delays. I will introduce the Delay Chemical Master Equation (DCME), present implementations of stochastic simulation algorithms for chemical reactions with associated delays (DSSA), and show how to mimic spatial effects with purely temporal models using distributed time delays (dDSSA). Lastly, I will discuss several issues relevant to posing a correct reaction-diffusion master equation (RDME) model such as correction of boundary jump rates for reactive boundaries in 2D/3D and corrected rate formulas for bi-molecular reactions.
